Soome-ugri rahvaste kogule pandi alus juba muuseumi algaastatel. 1920. aastatel täienesid kogud eriti liivi, saami ja Õpetatud Eesti Seltsi poolt 19. sajandil kogutud mitmete rahvaste esemetega. Nende kogude täiendamise kõrgaeg oli alates 1960. -1980. aastatel, kui koostöös Eesti kõrgkoolide ja kohalike muuseumidega toimusid ekspeditsioonid erinevate sugulasrahvaste juurde. Suurimad kogud on udmurtidelt, isuritelt ja vadjalastelt, maridelt, vepslastelt, mordvalastelt. Tänapäeval on kogu täienemine tagasihoidlikum.
